I browsed this piece, but being entirely unfamiliar with Stargate Atlantis, I think I lacked the necessary context. Can you recommend a fic that introduces novices to the characters? (i.e., canonically accurate; if it's your pairing, that's cool too, but I feel like I need a more comprehensive background about the characters to understand your piece).
The genesis is from the movie Stargate:

In 1928, in Egypt, a strange device is found by an expedition. In the present days, the outcast linguist Dr. Daniel Jackson is invited by a mysterious woman to decipher an ancient hieroglyph in a military facility. Soon he finds that the device was developed by an advanced civilization and opens a portal to teletransport to another planet. Dr. Jackson is invited to join a military team under the command of Colonel Jonathan 'Jack' O'Neil that will explore the new world. They find a land that recalls Egypt and humans in a primitive culture that worship and are slaves to Ra, the God of the Sun. But soon they discover the secret of the mysterious "stargate". The Stargate: SG-1 series followed from this. It was the classic "Earth saves the galaxy" trope, often doing good by dumb luck. But the actors had good chemistry and the writing -- especially in the first 6 of ten years -- was pretty high level.

As part of looking to deal with yet another bad guy, an expedition is sent to the Pegasus galaxy and finds the lost city of Atlantis. John Sheppard ends up being the military commander and bad-with-people-but-brilliant Rodney McKay is the head scientist. This was the spin-off show "Stargate: Atlantis." McKay had been an occasional character in SG-1, but Sheppard was new for Atlantis.

Atlantis had been founded by "Ancients" -- a race of people who developed the Gate system in both galaxies. They also developed the "Wraith" -- a race of beings who live on human life force. The Wraith were a failed experiment in the search for the route to Ascension -- life on a higher plane. The Ancients were over-run by their own creation and, rather than fight, they abandoned Pegasus. In theory, those that have Ascended are not supposed to 'interfere' in human affairs but there are always the few that do it anyway. (Hence the premise of the story.)

Sheppard has a strong expression of the ATA gene, which implies a strong relationship to the Ancients. At least an Ancient ancestor or two in his family tree. There's a treatment to 'activate' the gene for anyone who has it as a recessive trait. Much of the Atlantis and Ancient equipment requires the gene to function.

The McKay/Sheppard pairing is a popular but not canon pairing. The show was firmly heterosexually oriented. The show also ran in the middle of the "Don't Ask/Don't Tell" fiasco, which was a strong trope in writing fan fiction at the time.
